need some pointers

so on my 08 DS 450 ive got a K and N air filter an LRD exhaust with a hinson racing clutch basket and the pink wire cut. now I plan on putting on a power commander. but ive heard that when you have the pink wire cut and have the power commander installed that the race map on the 450 causes the motor to bog and run rough is this true? do i have to sauter the pink wire back together?
